A copy of Apple II System Utilities should be able to do it. Format the 3.5" disk, which writes the boot blocks by default. After formatting, copy the PRODOS file and any executable to the disk. BASIC.SYSTEM makes a good default.
Alternatively, setup ADTPro and transfer over one of the many 3.5" ProDOS 8 system disk images to a real disk.
