Going all the way back to dougg3's ROM SIMM programmer's board fitment issues, I've always figured there was no way to fit 40 header pins across a rapid prototyped PCB within the design rules for Gerber/Drill file uploads. Is that correct or might it juuuust squeek by?
If not I figured out an alternate 030 PDS bus connector solution so that a low profile adapter pair from a larger blank might be used in development.

Do edge card connector teeth fall within the design rules? Such can be used as either males or pads for the edge mount termination type female edge card connector. I chose PCIE16x for the board interconnect setup because so much interesting flex-cable and other 1-2U riser stuff is available as what I affectionately describe as the Chinese Jewelry I keep in a great big utz Cheese Balls container. *****
