I was wondering if there was a best practice for this? How common is it for this to cause continuity issues on the board? i've checked a few and so far no problems.

Cleaning black vias

It's more that they are a location where an issue can occur, rather than a sign of a sure failure.
I clean it with a cotton bud and IPA, then apply flux, then a little fresh solder, then use solder wick to remove what I can (taking care not to over heat things - try not to keep the iron on the circuit for more than like, 5 seconds or so at a time - I have mine set to about 330°C). Then apply fresh solder again.
