If it's an 800K floppy disk and it's booting on your SE then it should work in the Mac Plus as well.
Just don't use High Density disks in 800K drives, most Macs don't handle them well, especially the older one's like the 128K/512K/Plus.
It's maybe a bit unconventional but even a Superdrive will work in a Mac Plus but only with 800K disks. Give it a go.
An 800K system disk that boots in an SE up to OS 7 .5.5 will boot in the Plus as well if it has enough Ram.

Given the floppy drive is disconnected, there's a good chance it's the flyback. Can you measure voltages on the +5v, +12v and -12v rail ?
Otherwise just de-solder the flyback and try again.
The specs of an CNY75GB and the 4N35 suggested in Macintosh repair and upgrade secrets are quite different.
While the CNY75GB has a CTF of 200%, the 4N35 is only 50%.
I suppose they are not exchangeable.
So which is the right part ?

I replaced the portable's original CP3040 connor HDD with the desktop version Conner CP3045.
Just keep the PCB of the Mac portable's CP3040 hard drive and swap the rest.
There are different revisions of the CC logic board. Some power on without a Pram battery, others don't. I have tested it with my 2x CC machines and they don't power on without Pram battery.

Go to a local pharmacy and ask for medical Isopropyl alcohol. That's 99.9% pure and at least here it's very cheap. Pharmacy's use it for making creams/ointment.
I thought there was a electrolyte cap on the vertical PCB near the power connector as well. I see you didn't replace the film caps.
