The Netscape 4.X Preferences dialogue box is too tall for your screen and the OK/Cancel buttons are hidden. I had the same issue on my Colour Classic before doing a 640x480 screen mod. Even at 640x480, the buttons are partially cut off IIRC.
If you remove the ATA controller, does the Rage 128 work properly? If so, I'd try both in the bottom three PCI slots. IIRC, the three bottom slots each have a dedicated PCI bus, while the top three slots share a single bus. Sometimes the 9500 and 9600 can present some PCI voodoo as a result.
I would expect Netscape 3.x to behave better on that Mac. With any version, I'd recommend disabling JavaScript (and Java) in Preferences to improve usability and stability. If 3.x still won't deal with loband and Macintosh Garden gracefully with JavaScript disabled, I'd look for other causes.

You might need to try a HFS (standard) boot partition for the System Folder and HFS+ storage partition for the rest of the capavity if you haven't already.
