Mac formatted 1.44MB floppies can perfectly be read using any USB floppy drive.
Mechanically/magnetically they work on the exact same principle as DOS floppies.
It's on a software level that there are differences, namely the file management system, and modern Mac OS's can...
Far as I know you can indeed run those programs (winimage, ...) on a recent Windows PC.

Depends on quite some factors.
If i remember correctly, Mojave was the very last MacOS which could mount HFS floppies (what your SE would generate).
Which meant you could read them on Mojave, but you could not write to them!
The last MacOS which could write to HFS floppies was Leopard (10.5.x)...
I usually troubleshoot stuff like this with two BlueSCSI's I own.
One is the DB25 version, the other for internal use with the flat cable connector.
It's not clear from your posts if you own classic 68k macs yourself as you write you are working on one from a neighbour, if you do own some...

The duodock itself is not known for leaking/bad caps, with the exception of one specific Elco in the power supply (resulting in the Duodock tick of death).
Easy fix though.
The nubus card with the leaking caps I'm not too worried about, not sure it...
Did some research into the nubus cards in the duodocks.
One dock has a Radius PrecisionColor Pro 24XK, the other dock has a Radius Thunder IV GX 1360 card.
The card with the two round ports either side of the DB connector is some sort of digitizer, looks like made in cooperation with Canon...
Both batteries obviously are dead as a dodo, anybody knows if they are repairable? Ebay doesn't seem to show any for sale...
I kind of would like to have a complete set to keep in my collection, and put the other one up for sale, obviously a completely working one with battery and everything...

No idea what exactly they are, the top one puts image out, have only one Apple monitor available, so couldn't try with two monitors connected.
I know lots of those cards were made, by many manufacturers, so gonna have to open the thing up to check exacty which cards...
Got lucky with a 2nd hand listing I came across.
Three Duo Docks, two of them had a powerbook inside, bought them for 100€, hoping there was some life in it.
Owner inherited them from a deceased family member, didn't even know what they were, never put power on.
Them Duo Docks are pretty rare...

Indeed, the problem is finding any of the needed SRAM chips.
Pretty much not to be found anymore, which is why Mac effects can't offer their expansion cards anymore.
So even if your soldering skills are up to scratch, without the SRAM chips you won't be getting anywhere!

I've never used a scsi2sd (only blueSCSI) so I am not sure where they get their power from.
If they work of the power of the DB25 scsi ports found on the Mac's, then note that, just like the Mac plus, the portable does not put any...
Might be a long shot, but is the original shielding of the floppy drive present?
I've heard of failing formatting due to the effect of electromagnetic pollution coming from the powersupply / analog board/ crt when the metal shields are not (properly) in place!
