I assume you formatted the card with HFS, not HFS+.
Your standard PB 540c: does it have a working PRAM- or main-battery?
Mine doesn't boot that way. Main battery dead, PRAM battery new.

I tried this with several PowerBooks 5300, as all of their main batteries leaked and are dead.
All PRAM batteries of them are charged by the power supply board, when they are sitting for hours connected to the power supply.
No difference with the new batteries. As I don't have a working main battery for my PB 540c, I let it sit provided with the power supply. Maybe after some hours I notice a result.

I also use IDE2CF in my PowerBook 150:
I formatted the CF card in the PCMCIA Slot of my Wallstreet (low level format). Made some partions and use it in my PB 150.
No problems until now.
I had new problems again: got GLOD and couldn't start again for days.
So I tried to find the failure again:
it was the trackpad. When I removed it, the 5300ce booted immediately. And still does always. I'll try a second trackpad (I bought 5 PB 5300 some years ago).

Timbuktu has it's own protocol.
I can easily copy files between my recent Mac and my SE/30 and many PowerBooks (except PB 1xx).

Networking between PowerBooks and recent Macs can be done with Timbuktu with Ethernet (-card) on PowerBooks.
Timbuktu v4.6 on old Macs (OS 7.x, 8.x, 9.x) v8.8.5 on recent Macs (find files in Macintosh Garden, Tumbuktu is not sold anymore).
