Is there a System Preference Option titled "MacFuse" now in on your MacBook? It's been a while since I've used it. There should be an option to enable HFS support.
You are real close to getting there. Having the Mac SE format the floppy disk for IBM format is the correct way. The MacBook cannot copy to the floppy because it's formatted in HFS and not HFS+ . Apple dropped support for their HFS after Mac OS X 10.5.8.

I suggest the slot could be used as a place for a card reader. A credit card or debit. Or a bill reader. You can charge $1 for 10 minutes of fun with it to anyone who wants to play.
Agree it needs a recap without a doubt. Even if the sound still worked it would still need to be recapped before serious irreparable damage to the logic board occurs from 36 year old capacitors leaking corrosive goo all over everything.
There's so may things it could be.
1. Did you go over you're re-capping work?
2. Which OS is it
3. No Chime
4. No Video
5. No USB
6. Is the RAM and VRAM installed and the correct type?
7. Did Front Side Bus change every work?
8. Over-Clocked

True, but in 24 bit mode the operating system takes most of the unallocated RAM usually leaving hardly anything available for applications.
Based on the photo posted it shows that there is available RAM so I assume that 32 bit is already on.
I think that the issue is related to contact problems with the processor card and the logic board. I had this issues with mine. After cleaning the slot, the card and some finesse, I was able to correct the issue.

Can the CD containing the video files be loaded on your modern Mac? If so, that would be the most direct way of importing the files as opposed to going thru the emulator. Using Quicktime Player 7 if you can get it.
Yes, it appears the video was recorded with low frame rate and specs. If you look at the first screen shot above it reports FPS as 3.82
