Sounds like a neat project. Yes, as far as I know any Mac with a SCSI bus can boot from a SCSI drive, even if that Mac also shipped with an IDE hard drive. You should be fine.
That cable is probably a Mac serial (Mini-DIN 8) to PC serial (DB-25). The only 25 pin port on the back of the Plus is a SCSI port, which is not electrically compatible with a serial port. I’d unplug it right away and not try to use that cable for this purpose. Hopefully nothing was damaged.

It looks like the TashTwenty Tiny by @demik can be used internally or externally - is that correct? Does it come with the ribbon cable to connect the internal header to the DB-19 board?
I could be wrong, but I believe that the Z100P2 is actually a PC parallel port drive - the Mac SCSI version is the Z100S2, which has the SCSI ID and termination switches. I’d disconnect the Zip drive immediately - hopefully the SCSI chip on the Mac hasn’t gotten damaged.
As fast as it chimes and then death chimes, I’m guessing a RAM or ROM issue. It looks like there is RAM on board, so I’d start with removing the RAM SIMM to see if the behavior changes. It would be good if you could post some high resolution pictures of the board too.

I don’t know about more specific design details, but that design note does note that the comm slot is PCI bus compatible. Many of the signals on that connector probably correspond 1-to-1 with the old parallel PCI bus:

No, having the jumpers installed is all you should need.
Have you tried them together on another machine?
Have you tried the internal one by itself on the SE? Have you tried the external one by itself on the SE?
A single image on both is a good place to start, so ID 6 on internal and ID 5 on external sounds good. Both should have their termination enabled.
You said they both work independently - have you tried them independently on the SE, or on another machine?
How are the images on the two units configured? The SE has a single SCSI bus, so you can’t have any SCSI ID conflicts - if you have an ID 0 on the internal BlueSCSI, you can’t have an ID 0 on the external one.
Earlier you mentioned having a feature to remove DC42 headers and using the resulting raw file; I think that LaPorta is asking for the reverse feature - adding DC42 headers back on to raw files.
