is using KM44V16104 chips, which are 5V tolerant at data and address lines but need 3,6V max supply voltage.
So they may work in a 5V system but are clearly out of specifications.

Option1: Find all appropriate tables in ROM and add data for gestalt ID 91/96 (Maybe just copy gestalt ID 90/95)

SIMM are either 5V or 3,3V. You need to know the exact typ of the chips to determine and read datasheet.
In this offer the type is not readable, so you have to ask the seller.
Some seller tell that 3,3V SIMM will work in 5V computer (as the 475) as well. Usually this is out of specification...
There is a place for ROM Slot in every 475/605. If no socket soldered in (the devices of kamshaft and falecore have the socket already) it can be ordered with the ROM SIMM from the seller mentioned above.
Are you able to post a foto with CPU and clockchip replaced? (Maybe prior adding the heat-sink as well)
Did you swap in a 68040RC25 and overclock it to 41Mhz?

What I found right now:
When starting up the system, BYPASS(14) pin is going down to -5V within a second an return to 0V within a few seconds.
Afterwards there are only signals of about 50mV which I assume to be cross talk (see attachment).

BypassTP(14) is not connected to anything else than a testing point. Nor is Bypass(14).
So it might be that C149 is decoupling the testing point and C150 smoothes the voltage at the testing point.
If this is the only function, C149 and C150 can be 47µF or 100µF of missing at all in normal...
